I drove with the rear window down in my old 4Runner all the time. I never once felt sick or in danger, in fact it was one of my favorite features of the car. Cracking a front window and the rear window can clear a fart exceptionally fast.

I'm pretty novice when it comes to what is going on under the hood, and my Pathfinder is making the same squeaking noise.
