I'd replace the ball joints, they can cause what you're describing, it did on mine, and it can't hurt anyway, especially if the boots are shot. Nothing to lose by doing them.

Could also be the little rubber bumper thing that engages the brake pedal switch. Mine disintegrated so the brake light was permanently on and that ended up killing the battery. Raided the junk yard and now there's three or four of the things floating around in the car somewhere.

I'd replace the flasher relay. It's under the dash on the driver's side, has three pins/connectors and it sounds to me like it needs replacing. Buy a new one, find the relay that looks like it under the dash and replace it.

Sounds kind of like a vacuum leak, I'd check all the lines.

FYI, you /can/ replace the 90 degree coolant bypass line thing without removing the rear timing cover. Taking the air cleaner off and the distributor out helps, and it kind of sucks, but you can do it with the rear cover on. So, if you need/want to, you can get it done. In a word, yes.

Sounds like a dead battery to me. They /can/ just go bad like that. If you have a multimeter, check the battery voltage and what not.

I would guess it's the throwout bearing. AFAIK, it's not something to worry about, just noise, not something horrible about to happen. I could be wrong, but with you saying it stops when the clutch is in, that's what it sounds like to me. When you have your clutch replaced, that is normally replaced...
