Removing the factory rails is pretty easy if you don't care about scratching them up a bit.
1 - use a flathead screwdriver to pry the plastic housing off the front and rear mounting points.
2 - remove the three bolts from each end of the rails.
3 - slide the rail forward to release it from the center support.
4 - remove the two center support bolts.
5 - Silicone the open bolt holes (I used Thule bolts from a TK1 kit to fill the holes in the roof. The threads matched perfectly. Part F -

I removed the rails to make room for a Wilderness Track Rack. I should have it on next week. More to follow.
