Rust - what should I take care of and what can i let go

I just purchased an 01 SE. It has some rust spots: rust hole in front, driver's side fender; rear window moulding trim is rusted pretty bad; a small amount on rear fenders around wheel well moulding.

I will be either replacing the front fender or cutting out the hole, welding in a piece of steel and then bondo/painting to match the existing fender. I'll probably do the same on the rear fenders. My question is the window trim. It is very badly bubbled and bending up. Is there any options here that anyone has had success with? Just like everyone, I don't want to spend a ton of money, and I don't mind putting in a bunch of elbow grease. I just don't know what is under the plastic/rubber and what to do with it.
